Comparing predicted secondary structures with the secondary structures in 3D model

Based on the predicted Secondary structure result by GOR and the results from the qality check of predicted model using PROCESS. We can compare the following attributes of a protein:

Type GOR Results PROCESS Results
Alpha Helix 35.56% 28%
Beta-Bridge 0.0% 30%
Coil 49.33% 42%
Turn 0.0% 23%
Extended strand 15.11%

Next we will try to compare our Jpred predicted secondary structure with the 3-D Swiss Model.
Consider a small portion of the secondary structure from Jpred as below:

jpred

Take the same portion of sample from Swiss-model

swiss

Comparing both the structures we can see that as there was no 100% coverage from the predicted model the starting few locations were not matching with the predicted 3D structure, Whereas as the sequence reaches 190 the two structures are very similar to each other with a very few unidentified Alphha Helix, Beta sheets. Thus we can say that though we have less coverage we have a model which is very similar to the predicted secondary structure.
